I did that purposely. It's more of preference. Also, it's good to do that at times to punish town for trying to clear people based on their roles. "I'm Mario!" Cleared. Mixing those counters that. Not something I intend to do all the time, but Bowser as evil is boring. Evil peach is cooler. Of course at one time I was Woody and I WAS LYNCHED ANYWAYS THAT GAME OMFG BULLS EYE SCUM LINKED HERSELF TO ME... anyway yeah.
Sometimes, in some mafia games, flavor will be relevant. Something like Death Note Mafia, I would make sure to state it's relevant to flavor, and it wouldn't be mixed like. Here, there was room for that and plus, I didn't have enough good characters for a 9man.
Consider that I said that if you try to look at flavor, that it'll burn you. Plus, I took it as a chance to make people think "Whoa, is Bowser really that bad?" :p
I'll stand by that. If you ever host a game you can stick to that, it's not a bad idea. Just preference. Also just remind people that flavor will be relavant. We all like different things! Also consider if I went the usual way, you might not have seen cool characters like Shyguy or Wario. :p

I guess what you mean is that you believe one should stay true to the source material as possible, and I can understand that with some good stories. Yet consider the Mario saving peach every time story is boring. So staying true to it won't really matter. There isn't and will not be any character development for them, even though we grew up with them.
