That's what makes her so effective. Professional militaries are bound by rules of engagement (jus-in-bello). Samus isn't. That's the whole point behind them hiring her: she can do what needs to be done without the bureaucratic process and politics getting in the way. Forcing her to abide by the same RoE as the Federation defeats the whole purpose of hiring her in the first place. Metroid Prime II (IIRC) explains how the Federation based their weaponry on Samus' Chozo weapons.The issue with that, along with the huge plot hole, is that she isn't under command of the Galactic Federation any more than two times throughout the series. She runs of her free accord for the most part.
They have missiles. They have power beams. They aren't as good as the originals, but they don't need Samus just for firepower. They need her because she has more freedom to do what needs to be done. They take advantage of this by not letting her do that. Ugh. Honestly, I have no idea why Adam is considered such a great leader. He literally demonstrates zero strategic or tactical affinity and makes decisions that would make Gen. Westmoreland shake his head in disbelief.
